I recently had a customer pick up product that was ordered to be shipped. Is there a way to add an "order status" line item aka "Picked Up" or "Processed" or "Complete", so they wouldn't get the automated shipped email?

You can either shut off the shipped emails in Boolean options while you mark the order as shipped, then turn it back on, or you can convert the shipped order to pickup and then process it as a pickup order.
